Perhaps unsurpsrisingly, the New York Times’ innovations took the top prize at the Knight-Batten 2009 awards. Here’s their body of work, some of which you may have seen, some which may be new to you:

Provides a way for reporters to upload documents so they can be searched (inside and outside the newsroom) and annotated (so far, just inside the newsroom). Soon to be released open source. F’real!
Debate Analysis Tool
Searchable transcripts synched to video.
Word Train
Used first in the election of 2008, but has since been scaled to other applications.
